If both of Naomi Collins's children died without reproducing, how did the Collins family line continue?

Yeah, that's how it continued. Daniel married Harriet Collins (who he later killed) and they had Quentin and Gabriel... and so on.
The real question... How is Isaac Collins supposed to be Joshua Collins' father? Isaac's wife, Annabella, only gave birth to two sons that we know of (Caleb in 1689 and Theordore in 1700...)
Theodore is the father of Millicent and Daniel Collins, who are Joshua's niece and nephew. The easy answer is that Theodore is Joshua's brother, but that's impossible... Joshua was born in 1730. Annabella would have been too old to give birth to Joshua, Abigail, and Jeremiah.
It doesn't make any sense.
